Aside from the keycaps and the darkened logo, is there any difference between the two keyboards? In terms of internal specs and software, is everything exactly the same? How come some websites list Ninja keyboards for a slightly higher price than the normal majestouch 2? Do they both have exact same internal quality and software specs?

Ninja isn't a model of keyboard. It's just a Majestouch 2 keyboard with the lettering printed on the front of the keycaps instead of on the top. The Majestouch 2 Ninja is just part of the Majestouch 2 range.
Originally it was MX Brown only, as it made no sense to have a noisy ninja keyboard. I see now that MX Blue MJ 2 Ninja keyboards are on sale. Silly.

I bought a white ninja with red switches a while back on US Amazon too. Seems like most people (that would bother visiting a forum like this anyway) eventually end up replacing the caps anyway, so basically it's identical.
